An exhaustive analysis was performed on more than 2,000 microbiota from 44 French Protected Designation of Origin (PDO) cheeses and associated milks. We characterized the bacterial and fungal communities of the milk and cheeses using amplicon-based sequencing: V3-V4 regions of the 16S rRNA gene for bacteria and ITS2 region for fungi.
